United lost 1-0 to defending champions Manchester City at home in their first game.
Coach Darren Fletcher made two changes to the side that started the U18 Premier League Cup victory over Charlton, reinstating Jayden Ngwashi and Jay McEvoy to the starting line-up.
McEvoy thought he had given United the lead early in the contest, but his effort was ruled out for offside.
Shortly after, Jariyah Shah broke the deadlock. Edson De Jonge-Seiros did brilliantly to beat his marker, and his resulting cross was parried into the path of Shah, who converted with a first-time finish.
Charlie Hardy made two saves to preserve United’s lead, including a brilliant stop to keep out Rodney Aduda’s header.
At the other end, Jaume Camacho dragged his attempt wide before a timely clearance prevented Camron Mpofu from getting a shot away.
The young Reds could not add to their advantage despite cranking up the pressure on the hosts.
United picked up where they left off before the break, forcing Everton goalkeeper Teddy Wilcox to make three consecutive saves early in the second half.
Wilcox could not prevent McEvoy from giving United a two-goal lead before the hour mark, with the midfielder heading Jacob Watson’s cross into the bottom corner.
Substitute Emmanuel Ziro came close to adding to the advantage, only to be denied by a deflection.
Everton sought a way back into the contest, but Man United defended resolutely to maintain their two-goal cushion.
Fletcher’s side sealed the victory late on through Louie Bradbury, who struck in added time.
The young Reds will be aiming to make it back-to-back league wins when they host Middlesbrough next Saturday.
